There is a known issue with ACF when using the enable/disable setting on the "block clone" or "global block" layout. When blocks of this type are disabled, this bug causes blocks to disappear from the end of the layout. To work around this issue, avoid using the "disable" setting on global blocks or move any disabled blocks to the end of your layout.
